  The three captains
I'm around the saga where Shishio's plan comes in. Now, they mentioned of the three leaders who lead those armies that Kenshin was battling. One of them was Saito, but they said the others died. I don't think the little kid could have died, so was there an explanation for this?

The leaders of the Shinsen Gumi? No idea whether or not they survived the Bakamatsu. They never made an appearance. You're lucky I saw this post.

 From what I gather, there were 10 troop leaders. The leaders of troops one, two and three being the strongest.

Saito is the leader of squad three and is said to be as strong (or stronger?) than the leader of squad one (Okita Soshi).

Okita's the 'little kid' whom you're referring to and yes he did die. He was only shown briefly in the anime but you'll notice him coughing and saito mentions him being ill (he had and died from tubercolosis)
