Things that should be noticed in the end (**SPOILER**)
Well. I just saw the whole Elfen Lied serie apart from the ekstra serie (episode 14). And i loved it. Tho there has been alot of confusing things about the end. I have some things that might help explain the mysteries end:
1. When Kouta and Nyuu/Lucy is talking at the stairs Kouta says to Nyuu/Lucy that he wont forgive lucy for the murder of his family BUT if she ever harm a human being again he will regret that he said that he wont forgive her. Hope you are following me
. That is why she didnt attack the people at the bridge. Why she went there i dont know but maybe it is related to how she says to Nana that she has to live with Kouta and the others what she cant do.
2. While credits are showing up there is some scenes. Theres something to be noticed here too. When Yuka begins to put the bowls and eating accesories at the table Kouta says: "Why is there 5 bowls?" And then Yuka says: "She wanted to eat too" (She = Nyuu/Lucy?). The next scene they are all 4 at the table but with no 5th bowl. Then they begins to eat soumen and the dog begins to bark.
3. The last thing that should be noticed is the clock. This maybe has some kind of symbol. Because in episode 11 Nyuu/Lucy trys to fix it with a screwdriver and stuff. It doesnt go quite well. But when Kouta see this silhuet of that girl in the door the clock begins to ring and it has never been working. Now should it be related that Nyuu/Lucy gave some sort of life in the clock that when she ressurects from death the clock begins to tick or because she died that the clock lives on with her spirit inside. Might also wanna take the fact that the music box stopped. maybe thats a piece of symbol too

Well, its obvious that Yuka-chan meant Nyu/Lucy in the credits part.
I'm not sure if Nyuu/Lucy really died, because if you analyze the last episode, you'll see that Lucy/Nyuu lost consciousness when her left(?) horn broke during her fight with mariko.
I think the last 10% maybe cleared when you watch the 14th episode

Well, its obvious that Yuka-chan meant Nyu/Lucy in the credits part.

the wallclock started to tick EXACTLY when the music box stopped. maybe the musicbox drew its power over to the clock. just a suggestion.
anyways maybe she lost all her memory but one bit (the bit that leads her to the inn). and then she is at the door. i dont know.. i would really love to know whos behind that door and know what happened to lucy.
will we ever know ?

ahh but lucy is the one standing outside the door i think
well they kinda made it pretty easy to guess
the clock probably mean't the simbol of humanity is safe because the lucy side probably died but the nyuu side still lived.
finaly the music box stoped because it's gonna stop some time and be winded up and it may also stand for the end (notice that every other time they open the music box they never let it go to the end..)

Personally, if the Lucy side DID in fact die, it wouldnt benefit humanity in any way. I think, as shown in episode 13 and the manga series, Lucy is truly capable of compassion, love and human understanding just as her Nyu side was.
One thing i noticed as well in the end was at ~22mins a scene with lucy is flashed showing the 100 some SAT members that the director general orders to the island after kurama-san is blown up. It shows her other horn (left?) being broken off, but not her. Is this a symbol for her death or a symbol for Nyuu's rebirth? Personally i dont think Lucy dies in this battle, but I do subscribe to the hypothesis that Lucy is the one at the door after the dog (cant remember the name) barks and the clock chimes.

Yes, I'm pretty sure that was it. Note that in her final confrontation with those soldiers, she only had 2 vectors left. It's pretty safe to assume that one horn controls 2 vectors. We see her other is shot off, but we don't actually see her die. So this could mean she is rendered human, or in any case, vectorless.
Someone else suggested the music box represented Lucy and her love for Kouta, and the clock represented Nyu. So at the end when we hear the music box stop and the clock begin with what is somewhat obviously Lucy/Nyu's figure behind the door, it probably means it is Lucy's end and Nyu's beginning. Or perhaps a rebirth/second chance for Lucy/Nyu as a whole. Personally I want to see Lucy back since Kouta seems to have finally helped rekindle the good in her and it'd be a shame for their relationship to never get past that moment on the steps.
Either way, that's what I'd like to be the case. It's up to the creators whether or not to run with this, or to continue the story at all, for that matter.

Kyaa! So many things to note.
This is more about the burning question in everyone's heads -- Did Lucy Die? -- than about the ending in itself. It's all about Lucy.
I didn't actually come to a stand till I listed out all these factors. My stand might change once I rewatch it. But for now... Here are things to help guide you along your own decision.
---Spoilers Ahead!---

Either losing a horn knocks her out, causes enough pain to knock her out, or Mariko knocked her out with a vector anyway.
When a Diclonius is in pain, usage of the vectors isn't possible. This assumption is held to the end, where Lucy assumes she has trumped Mariko by slicing an arm off.
The horn was broken off while gunfire was still going on.
The 2 vectors in the last scene look longer than 2 meters, were travelling OVER Lucy apparently, TOWARD the soldiers. (Then again she has killed from above two meters.)
There was at least a portion of bullets being deflected away from Lucy.
0.5 calibre bullets in SMGs... *shrug* Unlikely. And those are the only type she cannot deflect.
It cannot be said that one horn controls two vectors. The vectors can appear in any number they want. Furthermore, the vectors are controlled by something IN the brain... explained by Kurama and also evident when Nana uses her vectors to reach into the opponent's head, stopping usage
of them.
Lucy can deflect bullets even with two vectors. She has done so before and used the other two to jump.
About the Ending (Clock, Box)
The clock had always been broken. Nyuu's fascination with it started in Episode 5. As far as we know it was never repaired till Episode 13, and not by Kouta or at least as far as he knows (he expresses surprise when it tolls).
The clock WAS NOT WORKING (the pendulum was still) a few minutes before the visitor showed up. Someone other than the four people in the house, and Wanta, must have set it into motion before the visitor arrived.. that or... vectors...
The musical box contained the shell that Nyuu had found.
Never in the anime has the box been wound up.
The melody stopped playing, the clock hit 6. At 6.00:04 it tolled.
----- Some have likened the sequence of box stopping and clock going to the disappearance (not 'death', surely) of Lucy and the reappearance of Nyuu.
About The Ending (The people in the house)
It can't have happened too long after the shootout. Nana had not tried soumen yet, and she said she had not gotten to try it 'earlier'.
Kouta had been thinking about something related to the box.
No one in the house expected Lucy or Nyuu to return.
Nana did NOT sense Lucy. This could mean Nyuu returned.
The silhouette certainly looks like Lucy/Nyuu. (Hornless figure with feminine legs/hair).
About Lucy's intent
Lucy seems prepared to die.
She has made plans to meet Kouta and apologize. ("Wait for me, and then I'll explain everything.")
She tells Bando he will not be seeing her around, while leaving him alive. ("That's impossible. You won't be seeing me around.")
She tells Nana to 'do what [she] cannot'. (She meant to stay with Kouta and the rest.)
Of course, she does meet up with him.
She says this, "In five years, most of the children born will be my kind. If that happens, you won't be able to live here either." She is the Queen of the Diclonius; only she is capable of producing fertile offspring (Diclonius that can reproduce without infecting with vectors). Perhaps she knows that it is she who can trigger off the evolution. (Or maybe she is just one of them.)
He tells he'd surely regret if she killed another human.
She ALLOWS a horn to get shot off; that or she really couldn't hold all the bullets off.
Honestly, it is logical that Lucy decided to die.
1) Her wish was fulfilled. She had met Kouta, apologized, and spent time by his side. (Did he nuzzle her neck? oO)
2) Many attempts had been made to kill her; unlikely they should stop. (Though honestly Nana should watch out too.)
2a) She would be bringing calamity by staying with Kouta.
2b) She would have to kill to avoid getting killed herself.
3) She would never fit in with the 'family' anyway; Kouta already has Yuka in a sort of way. (Ending theme fits in here.)
4) She would have to live with the deaths of a lot of people on her shoulders [particularly Kouta's family].
Then again.
1) If in five years the Diclonius were to overtake, her presence would be... as long as she stayed low for five years... [little irrational]
2) Maybe she's just decided to kill the guards and return anyway. [irrational]
Compromise:
1) She told Kouta that she WOULD NOT be returning and had someplace else to go to. (They weren't expecting her, none of
them). She planned to fight. If she survived, she would return. She either plans to lie to Kouta or she doesn't give a damn whether she kills to be by his side oO.
2) She just told him she WOULD NOT be returning and had someplace else to go to. And then she died willingly.
That's all I can throw up, uhm, none/few of these points are original but I felt they should be consolidated somewhere. I don't think Lucy returning would be a good thing being pragmatic, but that's the pragmatic viewpoint only. The only thing we are sure of is that Wanta is happy and a figure who looks like Lucy/Nyuu is standing outside their door
Of course I, like anyone else, would be extremely happy if Lucy returned, happier than if Nyuu returned actually, as she is the original entity that needed love and shaped the story, and not Nyuu, which, as far as I am concerned, is merely an accidental facade for Lucy.
However I acknowledge that many troubles and complications (and thus room for plot holes) would be brought about by this, plus it would just not be sensible to go on an anticlimax from there. I trust that the directors of the anime saw this too, and thus decided to end Lucy's life there and then, but left it HANGING so that we would arrive at this conclusion ourselves, and perhaps, grow to love Lucy even more without needing to see any more anime, without them making it explicit Lucy's one and only, and final, sacrifice out of love for Kouta, and out of atonement.
It's more magical this way.
... just a way to make that song stick in our heads
